Hi Nir,
today I noted that when it's downloaded a folder and on the pc there is another folder with the same name this is overwrite and so it's missed the contents

Are you wanting a prompt to signal that you're attempting to download the same exact-named file/folder configuration? This sometimes can happen when you queue identical files from several users and then allow both to download at the same time (assuming directory naming is the same too, they will overwrite).

Not sure how to get around this other than to just watch carefully and maybe complete one user's download first, rename the folder, then begin the other - if you want to compare the files or whatever. That will prevent overwriting of identically named files.
